So, can we swap our elite pilots to the Stingrays and drop the regulars into the Transit?

Also, mountains terrain has what impact? I assume they stick up into altitude X and make emergency landings difficult. Any other impacts?

The full air lance is being deployed, so all three fighters are being deployed; what pilots fly what is up to you.  With that said, given the Transit has less armor than the Stingrays (and so needs access to Maneuvers) and carries an AC/20, putting a Regular pilot instead of a V/E pilot in there is probably pretty dumb.

And yes, that's how terrain works for aerospace: the elevation level of the terrain is converted to "altitude" levels, making deconstructive lithobraking a possibility if you're careless about movement or go out of control.  No other effects.

What do you mean?  It's an in-atmosphere game on a low-altitude map using standard units.  None of the space-based alternate movement stuff should even apply.  I don't see how any book but TW would be used.
